Pardon if I'm just not seeing it somewhere in the documentation, but how do I upload the new version I downloaded, without overwriting all my config files, etc.?

Actually in the version you downloaded, config folder is empty, so it won't overwrite your modifications. Everything you changed is put into /imagevue/config/
