I'm sure its something simple but, i can't figure out why its doing this. I have it set to croptobox and keep aspect box is 100 and 100.
I'm not sure if its stretching them but, the quality looks very jaggy.

Thumbnails certainly aren't being stretched - Perhaps you have a link to your gallery with thumbs so I could take a look?
You can set thumbnails options in the main config, but we left out compression control - We will add it for next release! Default compression is set to 80.
When you speak of the thumbnails quality, you are sure its not related to when rolling over a thumbnails so it scales up? That will of course create artifacts in the thumbnail. In my opinion, the default compression looks pretty good ...
