Not sure about one thing.
There is no difference between clear and filled setting in Navigation Background.,
With another words, i do not know how to set up darker background behind top menu bar on the home page

Not 100% sure what you mean.

The filled nav bg will NOT work for your home page, because you have set SLIDESHOW and the menu to OVERLAY the slideshow, thus obviously it will not use a background color for this page. To adjust how the menu interacts with the slideshow plugin, you need to view settings for your slideshow plugin:

See "menu style" from your index page gallery settings.
