I did check your website to get a better picture, and indeed the logo is hard to view on some of the photos. This is more of a clash of several coincidences ... Your logo is very "skinny" (thin), and also set to a very soft brown color, which when laid over transparent black is bound to crash with some of your images.
In my opinion, for the best solution, you should hand-pick only appropriate images to show in your slideshow intro. After all, it is a module that requires some compromise to work with the menu and logo. The ultimate solution, is to even select your images that allow you to not have to use a menu background at all, as you can see on my mjau-mjau website, although that is difficult:

Besides, what color are you thinking of setting the background to? I don't think it will look nice, and I don't think it's a good solution. If you need to set a custom color/opacity on the menu background, that can be done with custom CSS, but I don't recommend it. Optimal solution is to hand-pick images for your intro slideshow ... You really don't need that many images here. Shouldn't you instead be leading your visitors into a page (for example showcase or portfolio), where you display all your best images in a grid layout, or even in a slideshow format, but BELOW the menu?
