No, the database does not replace the YML files, and the database "option" basically has nothing to do with the X3 frontend. X3 is a non-DB application, and moving it to DB would in fact create several disadvantages (content relationship, portability, simplicity, file storage, speed and cache).
As emphasized in the
panel docs, the DB is only an option to compliment the control panel itself:
