You mean how to order the folders in the menu? We are going to integrate a custom sort method in a future release, but for now you have to do it like this:
Rename your folders:
01_somefolder
02_somefolder
03_somefolder
This will cause them to sort by the name, while you still keep the original TITLE to display instead of the folder.

Menu order
The menu order workaround seems to only work when the contents of the main menu are folders. I have 2 items designated as links, but I can't create a different internal title and external title.

The menu sorting works for ALL menu items, because all items are folders, including links and textpages. You sure you got foldersorting=na in settings? Please post a link if still having problems...
